Big Lagoon State Recreation Area - This state park is located on the north side of the Intracoastal Waterway on Gulf Beach Highway (SR 292) in southwest Escambia County near Perdido Key. The park consists of salt marshes, grass beds, sand scrub, and freshwater wetlands habitats. The park protects natural watershed environments for Big Lagoon, a backwater area of Perdido Key.

Blackwater River State Forest – Administered by the Florida Division of Forestry, this 181,000 acre area is managed in a multiple use principal.   Silviculture, hunting, hiking, bicycling, swimming, canoeing, birding, camping, and a host of other activities occur in the state forest.  Headquarters is based in Munson near CR 191 and SR 4 northeast of Milton.

Blackwater River State Park - This state park, administered by the Florida Department of Environmental Protection, is located about 12 miles east of the Milton area off of US Highway 90 near Harold. Blackwater River, an Outstanding Florida Water, pierces the parklands with its dark tanin-stained waters. The Blackwater is a primary tributary to Blackwater Bay and East Bay.  Big Coldwater, Big Juniper, and Sweetwater Creeks originate from its lands and aquifers.

Caribbean Conservation Corporation - Trace Sea Turtle Migration for 5 loggerheads during the non-nesting period.

Florida Department of Environmental Protection – This state agency is responsible for permitting and enforcement of activities impacting the area and overall protection of Florida’s environment.

Fort Pickens Aquatic Preserve - Administered by the Florida Department of Environmental Protection and its Aquatic Preserve Program, this 34,000 acre preserve is located in the Gulf of Mexico, Pensacola Bay, Grand Lagoon, and Santa Rosa Sound in Escambia County.  Local offices are located in MiltonGulf Islands National Seashore - The Pensacola Bay System is protected from the direct power of the Gulf of Mexico by a string of barrier islands. Gulf Islands National Seashore manages the land area of much of these islands. Interpretive programs are regularly offered to the public. Historic fortifications and natural areas abound.

Natural Resources Conservation Service (NRCS) - The NRCS provides a wealth of information about the conservation of soil, water and wildlife resources. This federal services is responsible for managing the Conservation Reserve Program, implementation of substantial portions of the federal Farm Bill (including the Conservation Reserve Program), etc.

NOAA's Coastal Service Center - NOAA's Coastal Services Center is located in Charleston, South Carolina. The Center helps the nation's coastal resource management programs by providing them with services and information and by fostering the use of new or under-utilized technology. The information derived from these tools helps state programs make decisions that protect coastal resources and allow continued economic growth.

Northwest Florida Water Management District – The water management district (WMD) works to ensure adequate supplies of water exist for future residents and natural systems, as well as to protect natural resources of the region.  The WMD owns substantial acreage of wetlands along the Escambia and Yellow Rivers, in addition to lands on Garcon Point in the Pensacola Bay watershed.

U.S. Environmental Protection Agency's  "Surf Your Watershed" - This comprehensive databank contains information on thousands of watersheds around America, including those connected to Pensacola Bay. Information can be found for Pensacola Bay and rivers including the Escambia, Yellow, Blackwater, Upper Conecuh, Lower Conecuh, Patsaliga, and Sepulga. The sites generate maps, point source listings, population statistics, and more.

U.S.S. Massachusetts Underwater Archaeological Preserve - The Bureau of Archaeological Research Division of Historical Resources of the Florida Department of State administers this underwater preserve of an early 20th century battleship. The U.S.S. Massachusetts rests about two miles south of the Pensacola Pass in the Gulf near Fort Pickens and provides divers with an opportunity for observing West Florida's rich military history and biological marine life resources.

Yellow River Marsh Aquatic Preserve – Administered by the Florida Department of Environmental Protection and its Aquatic Preserve Program, this 16,435 acre preserve is located in much of Blackwater Bay and the mouths of the Yellow River in Santa Rosa County.  Local offices are located in Milton
